The separation of church and state is an argument that concerns the state not being allowed to interfere in regard to individual belief.
Its an argument for religious tolerance and the liberty of individuals free of state interference in regard to matters of individual consciousness. i.e to ensure the state has no rights to enforce or seek to dictate what you believe.
